Which way should we do it? all under the Company(Comics) tag with A/B(Alt. Continuity) for any disambiguation or Company(comics) referring only to the main continuity and Alt.Universe(comic) for the out of continuity series?

Titles that are in main continuity with each other are under the Marvel (Comics) and the DCU (Comics) tags, while titles that are not in main continuity are under individual titles. Consequently, for your examples, Marvel 1602 and Age of Apocalypse should be nominated (and in the case of Age of Apocalypse, approved) as separate titles.
Sorry we didn't make that clearer; comics are complicated and we say this as people who have been reading comics for a decade or so ourselves.

The Supergirl show is a core part of the Arrowverse. The Supergirl comics are not part of the Arrowverse. The Supergirl movie might be part of the Arrowverse as the events of Superman 1, 2, 3, and Returns happened on Earth-96 for sure, but we don't know if the Supergirl movie explicitly happened on it.
