I think this is a case where AMT would be difficult because each different continuity is a different thing that stands on its own from beginning to end, often with radically different characters and situations. The 90s anime and the recent anime Sailor Moon Crystal (the only bit that has its own title - everything else is officially just Bishoujo Senshi Sailor Moon) both adapt the manga, but the 90s anime made enough additions that a lot of characterization is radically different (the addition of Ail and An for one thing, who don't exist in any other continuity but a lot, lot more that would definitely matter to shippers). The live-action show (known by fans as PGSM, because this was the first time the new official English title of Pretty Guardian Sailor Moon was used) makes extreme departures in characterization and plot, and I wouldn't expect anyone who hadn't seen it to be able to write for it, or even want to. It's different from your typical adaptation situation where everything is basically the same.
So, as to what I would do, based on the tagset as it stands, I would make a new category for the 90s anime and put Ail/An in it (because they can't go anywhere else). Because of the disambiguation of PGSM that exists on all the other ships (plus the nature of those ships) I can guess the nominator of the other ships meant PGSM, but you may want to ask? Rei & Makoto, for example, screams PGSM to me because they have a special relationship in that; Jadeite & Nephrite probably does too because they never interacted in the 90s anime. The others strike me as more ambiguous but are probably PGSM if the nominator wrote that and not you.
AO3 has always been really weird about Sailor Moon. I hope this novel helped some.
